Two screenwriters, Kevin and Dan, suggest that they disguise themselves as Sky Pirates. But he stumbles on Jay, helps him escape, and forgets to use the venom. The two of them, plus Nya and Lloyd, wind up captured by the pirates. Lloyd wishes to be wise like Sensei Wu and starts to age rapidly. Everyone falls off, but Nya wishes for the clouds to save them. They land on the now substantial cloud and the battle resumes. Nya and Jay fall off but combine their powers to create a hydro-electric dragon.
Nadakhan captures Lloyd and Cole in his sword and orders Flintlocke to recapture Nya, but she and Jay escape. Jay and Nya have been holed up at the police precinct, but the Sky Pirates track him down. Nadakhan learns that the ninja still have the Tiger Widow venom. Flintlocke leads a mutiny against Nadakhan, convinced that the djinn will abandon his crew once he has the power of infinite wishes.
Nadakhan defeats Flintlocke. Nya and Jay discover a hidden basement in the lighthouse. Nadakhan forces Clancee to use one of his wishes to discover where Nya is hiding. Jay and Nya rig up booby traps and defenses all over the island. The pirates attack in force. Jay and Nya fight bravely, but the tide turns against them. Nya is captured by the pirates. Jay lands back in the junkyard owned by his adoptive parents. Meanwhile, the pirates are getting Nya ready for her wedding rehearsal in the Djinn Temple.
Dogshank discovers that Nya was concealing a blowpipe with a dart coated in Tiger Widow venom and orders Clancee to get rid of it. Jay gets his hands on the Djinn Blade and voluntarily goes into it in search of his friends. Jay succeeds in freeing the ninja, Sensei Wu, and Misako.
The restored ninja rush to save Nya, but they are too late: the wedding to Nadakhan happens. Nadakhan now has unlimited wishes and no rules governing them. Clancee betrays Nadakhan and tells the ninja where the dart with the venom is. Dogshank and Flintlocke team up with the ninja to battle magical duplicates of Nadakhan.
But some of the poison gets on Nya, who is dying. Forced to use his last wish, Jay wishes that Nya had taken his hand long ago when he offered it … and that no one had ever found the Teapot of Tyrahn. Master Wu mistakenly tries to single-handedly complete a battle he began decades ago against Acronix, one of the twin Hands of Time. But the arrival of the first Time Blade — a weapon with the power to speed up time — sends the Ninja to the Monastery just in time to rescue their master from certain doom.
The Ninja learn more about the Krux and Acronix — the two fallen Elemental Masters known as the Hands of Time — and are sure that this threat has finally been eliminated. But with Wu out of action and suffering from the effects of the Time Punch, the Ninja discover a new enemy in their midst: The Vermillion Warriors.
And the Ninjas have no idea who controls them Kai's investigation of a Vermillion Warrior Helmet leads him to discover that Krux is alive and well in Ninjago, living under an assumed identity.
Meanwhile, as the Vermillion Warriors go on a kidnapping spree, Lloyd struggles with his role as master-in-training and Nya does her best to reboot Zane, who was knocked off line in his first battle with the Vermillion. In the midst of an epidemic of mysterious metal thefts by the Vermillion Warriors, Lloyd realizes that stepping up and taking over for the ailing Master Wu is not an easy task. But the arrival of the Emerald Time Blade, with its ability to slow time, leads to a desert chase as our heroes try to reach the Blade before the snakes get it!
The Ninja celebrate their escape from the Vermillion Army and their retrieval of the Emerald Time Blade, but with Acronix and Krux determined to get their Blade back, the Airjitzu Temple becomes a battleground. Secrets are revealed as Nya confronts the Samurai X imposter, Kai pursues the truth about his parents and the other Ninja desperately seek to locate and rescue Master Wu.
But as usual, some answers only lead to more questions. Kai confronts his dad for aiding the Hands of Time, only to discover that his parents are actually Acronix and Krux's captives. The Hands of Time blackmail Kai and Nya into using their combined Elemental powers to retrieve the fourth and final Time Blade from the Boiling Sea with the promise that the siblings can use its reversal power to save the quickly-fading Master Wu.

The Ninjago campaign follows the Spinjitzu warriors as they search to protect the powerful weapons, while the skeleton campaign trails the Skulkin army in their quest to free Lord Garmadon from the underworld and aid in his fight to possess all of the golden weapons.
Although the cast of LEGO characters offers a strong variety to the game, their appearance looks frustratingly similar on screen, which makes it difficult to order individual units during a heated scuffle. Since the DS stylus is used to select everything by either clicking or dragging a box over multiple units, issuing particular powers and abilities to each character will put your precision-pointing skills to the ultimate test. Thankfully, the D-pad, which is used to navigate your view of the battle map, is easy to guide and almost feels like second nature after you realize that most of your energy is spent aiming with the stylus for tiny menu blocks and swift-walking ninjas.
There are a few winning traits to the game. For starters, the skirmish modes are wildly entertaining when played with a friend.
