It was stated many times after the fact that if Saren didn't die, there'd be no way to punch through Sovereign's defences. No Conduit, no Shepard on Saren's tail, no Sovereign's shields failing at the most critical moment or, on that matter, no Citadel re-opening to let in Alliance reinforcements - no problem. If I remember correctly, before they were defeated, the Protheans screwed up the Citadel specifically the Keepers in such a way that sealed the Reapers in dark space.
Normally, when the Reapers are ready to harvest a race, they send a signal to the Keepers to open up the Citadel and allow their massive fleet to move through it.
They leave one Reaper behind after every cycle to monitor the Milky Way and to be the catalyst for the signal that's what Sovereign is. But because the Protheans on IIlos screwed up the Keepers, the Reapers were basically stuck in dark space. Virgil explains this. Sovereign needed Saren to find the Conduit because Sovereign simply isn't powerful enough to take on the entire Citadel Fleet So he couldn't just attack the station.
That and the station closes its arms when under attack, so Sovereign would have attacked the station only to be left outside of it and inevitably destroyed. Reapers are powerful, but not invincible. In fact, their main advantage is their indoctrination and harvesting abilities. As individual ships, they are actually pretty weak. Sovereign is the most powerful Reaper in the series, and even he isn't powerful enough to take on the Citadel Fleet by himself. Now, why couldn't Saren just use his Spectre status to open up the Citadel for good ol Sovereign?
Well early on Shepard's investigation ends Saren's Spectre status. Saren didn't intend for anyone else to be able to read the Prothean beacon on Eden Prime, so when Shepard was able to do so, it put a dent in his plans which is why he was so pissed when Shepard was discovered to have seen the beacon. Maybe Saren orginally did intend to just walk into the Citadel and start the Reaper invasion, but Shepard screwed up Saren's plans pretty badly once his Spectre status was revoked.
So Saren couldn't just walk into the Citadel and access the restricted Citadel defenses. I mean, even with the Citadel Invasion at the end of the game, it took Saren awhile to actually program the Citadel to permit Sovereign to enter. After hearing how keenly Saren and Matriarch Benezia are hunting for it, believing it to be the key to bringing back an ancient machine race called the Reapers , Captain Anderson assumes the Conduit is some sort of weapon.
Liara T'Soni , an expert on the Protheans , has only heard bits and pieces about the Conduit that suggest it is linked to the Prothean extinction.
The true nature of the Conduit remains a mystery until the damaged VI on Ilos , Vigil , fills in the gaps. The Conduit is a miniature mass relay which the Prothean researchers on Ilos built as a prototype during their experiments into mass relay technology.
It is essentially a 'back door' onto the Citadel , which is the hub of the relay network. It has no connection to the rest of the network, making it independent. The 'receiving' relay on the Citadel was mistaken for a piece of Prothean art, the Relay Monument , and was never removed by the Council. The gate that was once closed there where Saren earlier made his escape is now open, since we examined and turned on the security terminal at the Security Station. With this new area to explore, it's time to drive northward.
But this time, we have the protection and firepower the Mako provides. We won't give you a map of the Archives corridor you're going to drive through, because it's one huge straight line with next-to-no enemies on it whatsoever. You will have two conversations with your squad mates here, however they'll get interrupted if you get too close to the enemies here. So if you want to hear them in full, park the Mako and wait for the conversations to finish each time.
At the very end of the Archives corridor, get ready for an enemy encounter at the end of the passageway, where you run into a white-colored barrier you can't yet pass. Keep on firing at the Geth until they're no more, then get out of the vehicle and take a look around. Face the white barrier, then look to your right to find a discrete doorway that leads to an elevator.
Run down the linear pathway to a computer terminal, and let the games begin. The cutscene that ensues is, by far, the best cutscene in the game up to this point. It appears things are much more dire than they seemed as if that was possible , which will force you to act quickly.
During this conversation, Vigil will talk about the measures he took to ensure the survival of the core science team. Pick "That's monstrous! Before leaving, you may want to pick the VI's "brain" about everything you can, and then book it back to the Mako. It's time to act. Once you're back in the Mako, you'll notice that speaking with Vigil earlier has lowered the whire barrier, So, you'll be able to drive forward onto a new map as seen above , though you should again be wary of the gravity issues in the original release.
You can't drive too fast, or you'll lose control of the Mako. Hell, even if you don't drive too fast, you'll probably still lose control of the Mako. Them's the breaks! As the map above shows, the drive is completely linear, though it is littered with enemies all over the place. A lot of these enemies pack a powerful punch, and while they won't be able to stand up to the Mako, over time they can damage it enough where you may need to use Omni-Gels on it to repair it.
Just take your time, take cover, and dodge whatever enemy missiles and rockets you can to keep damage to a minimum. Once you start down the last ramp, you'll witness a cutscene, then be faced with a straight drive towards the Conduit.

Plan accordingly and complete any side missions or loose ends that may be left outstanding. From here on out, Shepard will be facing off against the Geth and the occasional Krogan, so assemble a squad and weapon loadout that's best suited for handling synthetic enemies.
Disruptor ammunition especially works well moving forward. While Shepard and the squad land on Ilos on the Mako, the trio can disembark and engage the initial Geth on foot, taking cover as they put the robotic soldiers down. The Geth will attempt to jam your radar while some troops will move to flank and others snipe you from afar. Check your flanks and take cover, immobilizing the advancing enemies but not breaking cover to shoot for too long to avoid incoming sniper fire as you proceed through the upper ruins.
